Facing the challenge of new military changes, Chinese military has made the ovrall, fundamental, directional and systematic changes. Military medical universities are the important force for medical scientific researches in China and are the important places for training the new-style military medical talents, carrying out the medical researches and providing the services for soldiers and ordinary people.The scientific researchers in military medical universities undertake not only the task of teaching and educating but also technological innovation. With the continuous deepening of the reforms of national education and scientific research systems, China continues to increase the investment of sicentific researches and expand the number and scale of scientific research projects which military universities undertake. However, the scientific research management in scientific research institutions has some characteristics including the complexity, uncertainty, multi-objectives and long time of effect evaluation. So the single traditional management model has not been suitable for the problems faced by the scientific research institutions and how to evaluate and manage the performance of the scientific research institutions, departments and researchers scientifically becomes an important problem which needed to be solved by the managers of scientific research.In order to improve the level of scientific research management in military medical universities, based on the Balanced Score Card(BSC), national 12 th five-year programme for scientific and technological development and military medical universities’ mission and vision, we preliminarily design the evaluation index system of scientific research performance in military medical universities through the collection of the evaluation indexs and standards of scientific research performance in military medical universities over the years, literature study and expert consultation. And then we carry out two rounds of expert consultation based on the Delphi Method and Analytic Hierarchy Process(AHP) and finally finalize the weights of valuation indexes at all levels. Based on this evaluation index system, we evaluate the applicability of this system by collecting the data on scientific research performance of three departments in recent two years(2013-2014). Results show that the evaluation index system of scientific research performance based the BSC in military medical universities can can better and more comprehensively reflect the level of scientific research of a department. This evaluation system is not limited to the input and output of scientific research and more innovative and advantageous than the traditional evaluation system of scientific research performance. This evaluation system has certain applicability and achieve the expected aim of this study.This evaluation system has some advantages as follow.(1) The system based on the BSC comprise long term and short-term indicators, financial and non-financial indicators, explicit and implicit indicators, qualitative and quantitative indicators.(2) The design of evaluation index based on four levels including finance, customers, internal processes and learning and growth,is more comprehensive, systematic and scientific.(3) This system can avoid the emphasis on the financial indicators including hardware facilities, the size and money of research project, the amount of output of scientific research in the traditional evaluation system of scientific research performance in military medical universities and the neglect for non-financial indicators. This system makes up for the lack of previous performance evaluation system such as the oriented fuzzy of strategic goal and the incomplete coverage of the evaluation indexs.
