Agriculture as the important pillar industry of our country’s economic construction and development, the whole circulation process of its production, processing, transportation and sales are all crucial. However, today in the rapid development of information industry, backward Supply mode became the outstanding issues in the development of current agricultural product industry. The weak market awareness and lacking information, caused the imbalance between demand and supply of current agricultural products market and the waste of resources, and damped down the enthusiasm of some small farmer production, and damaged the economic benefits of the whole agricultural products supply chain. To solve these problems and maximize benefit of the whole supply chain of agricultural products, it needs to make quantitative Comparative analysis on each link in current supply chain, and optimize supply chain to make the future development of agricultural products move toward the direction of the development of informatization construction.Therefore, this paper used the modeling method of Petri Net to describe the current decentralized agricultural products supply mode, established its Petri net model, and on the basis of Petri net model combined with the mathematical method, divided the supply chain into different links, made quantitative contrast analysis from the operation time and operation efficiency of each link, so through the data comparison to find the weak link that production efficiency is low and operation is restricted, explain the causes of the problem. So providing reference data for the optimization of supply chainin the next researching.Finally, according to the research result, this paper combined with the current information technology, proposed the construction scheme of the information system of the agricultural products supply chain, and according to data comparison to demonstrate the feasibility and advantage of reconstruction scheme. The construction of the scheme has changed the past scattered management mode, integrates the information of each farmer and related product, through task allocation to complete the form of production and processing of agricultural product, realize the information in the whole supply chain in circulation, so as to ensure the interests of each farmers, reduces the business risk, and improve the operation efficiency of the whole supply chain.
