Pleurotus and Ganoderma species are important edible and medicinal fungi which have high nutritional, economic and medicinal value. Without enough and effective control, it is common to find synonym and homonym among these strains which result in great inconvenience and loss for scientific research and production. Therefore, it is of great importance to research phylogeny and genetic diversity of strains of Pleurotus and Ganoderma about diffrent species or strains.Phylogeny research about different species or strains among 132 Pleurotus isolates and 125 Ganoderma isolates was firstly investigated by using ITS sequencings in this study. According to the result of Phylogenetic analysis based on ITS sequences, 27 Pleurotus eryngii cultivating strains were chosen to investigate their genetic diversity with SRAP and ITS technique. At the same time, genetic diversity and relationship of 45 Ganoderma resinaceum cultivating strains were analyzed using ITS?LSU?TEF1-? sequeneing and SRAP technique. The main findings of the research are as follows:(1) Phylogenetic analysis of Ganoderma isolates based on ITS sequences revealed that all 129 Pleurotus isolates were separable into six groups. In this phylogenetic tree, different strains of the same species can be together well. Compared with other species, Pleurotus ostreatus had close relationship with Pleurotus floridanus.(2) Genetic diversity of 27 Pleurotus eryngii cultivating strains from different areas was analyzed with SRAP and ITS technique. The average polymorphic rate was 83.3% and the average value of PIC about these markers was 0.36. The result shows that the genetic diversity of the tested strains was relatively abundant, and there was a certain link between genetic similarity and geographical distribution.(3) Phylogenetic analysis of Ganoderma isolates based on ITS sequences revealed that all 125 Ganoderma isolates were separable into six groups. Kinship of the different tested species was well determined by analyzing their ITS sequences, and Kinship of part of Ganoderma isolates were also determined. Compared with other species, G. lingzhi had close relationship with G. curtisii, but they were different species. In addition, G. resinaceum had close relationship with G. sessile.(4) Genetic diversity of 45 Ganoderma resinaceum strains from different areas were analyzed with ITS, LSU, TEF1-? and SRAP technique. The average polymorphic rate was 82.4% which indicated that the genetic diversity of the tested strains was relatively abundant. The result of clustering analysis and Nei's genetic distance all showed that there was a certain link between genetic similarity and geographical distribution.
