| It is significant to have financial performance evaluation of innovative enterprises under the market economy environment, which is the premise of keeping abreast of current situation and future development of the enterprise. Different financial information users have a different focus on the enterprise’s financial performance evaluation. Pharmaceutical industry is a vital people’s livelihood project that is inseparable from our life from ancient times to the present. However, most pharmaceutical companies have a low independent research and development capability, at the meanwhile, there is a huge gap between the our pharmaceutical companies’ economic efficiency and financial management and the international advanced level. Y pharmaceutical company, a century old enterprise, is one of the earliest group that transformed from traditional enterprises to innovation oriented ones. As a symbol of innovative enterprises, its rise and subsequent development has attracted much attention. Therefore, this study selects Y pharmaceutical company as the research object.Firstly, this paper, breaking through the limitations of the traditional financial prformance evaluation system, modifies the indicators of financial performance evaluation combined with the characteristics of innovative enterprises, integrates the macro-environment of innovation oriented enterprises, and constructs the new financial performance evaluation system. Secondly, this paper uses the case to analyze the Y pharmaceutical company. In the process of building a new financial performance evaluation system, this paper mainly adopt the method of literature reading, static analysis and dynamic analysis of the combination of methods and comparative analysis. In the case study, the financial statements of Y pharmaceutical company from 2010 to 2014 are used as the data source to analyze the financial performance of the company.Based on the research of the full text to the following conclusion: the new system application of Y pharmaceutical company shown on innovative companies financial performance evaluation method has practical operability, can be more detailed for performance evaluation of innovative companies. And financial performance evaluation results show that the Y pharmaceutical company’s overall performance is good, is in the midst of the high profit of stage, the development prospect is very optimistic, with strong market competitiveness. But according to the conclusion, Suggestions to Y pharmaceutical companies: we increased funding for research and development, advancing with The Times; To provide diversified services; Increase sales ability; More attention should be paid to personnel management, intensify the introduction of talented persons; Improve product features, rich product category.The innovation of this paper is mainly reflected in the following aspects-- based on the traditional financial performance evaluation, financial performance evaluation is also integrated into the industry macro environment influence factors to build a suitable performance evaluation system of innovative enterprise finance according to the characteristics of innovative enterprises.
