With the rise of knowledge economy, universities have become an important force in China’s knowledge innovation and technology innovation. The national "211 Project" universities are the national key universities, has the extremely important status and function, the acquisition of national education investment in science and technology resources is growing, therefore, scientific evaluation of the input-output of science and technology, not only conducive to the rational allocation of research resources, fully exploit the potential of scientific research, but also to give full play to the role of science and technology innovation and has important significance to enhance Chinese scientific and technological innovation ability.In this paper, based on the research of science and technology input-output and correlation studies, takes the Guangdong national "211 Project" universities as the research object, the first is to analyze science and technology input-output status, and then select the index according to the statistical yearbook and the related research, using entropy method to determine the index’s weight, and according to the Guangdong national "211 Project" Universities’ data of science and technology input-output, using gray correlation to analyze the key factors that affect the output of science and technology, based on considering the index weight and the key factors that influence the output, determine the evaluation index, last, use the DEA method to evaluate the effect of science and technology input-output in Guangdong national "211 Project" universities.Based on the effect evaluation of science and technology input-output in Guangdong national "211 Project" Guangdong Universities, the input and output has not been very good to match with each other, there is a dislocation in terms of quantity and quality, at the same time, the effect of science and technology input-output is not good, science and technology resource allocation is not reasonable enough, the technical level and management level need to be improved. Aiming at these problems, first, to raise awareness of scientific research and innovation, clear connotation of research and innovation, change the past research ideas, improve the level of scientific research; second, to optimize the structure of investment in science and technology production, strengthen personnel training, rationalize the allocation of resources, expand channels of funding sources and wide; third, to strengthen the cooperation with enterprise, establish long-term cooperation mechanism between university and enterprise, and actively participate in regional collaborative innovation and foster the development of science and technology intermediary organization; fourth, establish scientific incentive mechanism and evaluation system in the basis of determining the reasonable interest distribution proportion.
