In this study, the hybrid F1seeds were derived from black pericarp varieties Ningnongheijing and Aixuenuo crossed with Ningjing36, Ningjing38, Ningjing40, Hua94and Jijing105which were the white pericarp rice varieties as the parents respectively.The peel color of parents, hybrid F1, F2populations and F3families were identified by eyes. The number of colored peel and colorless peel plants were counted, and the genetic pattern of black rice were analysed. The polymorphism between black peel parents and white peel parents were detected using208pairs of SSR primers which were well-distributed in12rice chromosomes. The black gene pool and colorless gene pool were constructed, and the polymorphism between them were detected using SSR markers. The genome DNA of four crosses F2populations were amplified by PCR using SSR markers, testing data were analyzed for mapping the pigment genes of rice. The results were as follows:1. The results showed that, all of the peels from these F1plants were colored, he pigment character of Ningnongheijing and Aixuenuo were controlled by dominant gene, and the colored is dominant while colorless is recessive. The pigment character from Ningnongheijing of individual plant peels of F2populations were detected by removing glume. The separation ratio of colored and colorless from four cross combinations were accorded with3:1, showed that the pigment character of Ningnongheijing were controlled by one pair of gene.In addition, all the separation ratio of colored and colorless were accorded with3:1. The result showed that a single gene controlling peel colour was detected in Aixuenuo. All the peels from that seven kinds of F2populations plants were colored with different colors as black brown white and so on.All the colored peels from F2had different shades of colors because the traits control by other genes. The peel colour of these seven F3families showed that the black F2individuals were separated, to proved that the pigment character of F2results of F2from Ningnongheijing and Aixuenuo.2. One F2populations generated from cross Ningnongheijing/Ningjing36were used to initial mapping the pigment genes in Ningnongheijing. The dominant gene HJ-1(t) was also mapped near to RM5348and RM304on rice chromosome10,with distances of11.6cM and21.5cM respectively. One F2populations generated from cross Ningnongheijing/Hua94were used to initial mapping the pigment genes in Ningnongheijing. The dominant gene HJ-2(t) was also mapped near to RM247and RM1246on rice chromosome12,with distances of15.7cM and25.5cM respectively.
