China, as a large agricultural country, the development of agriculture has gradually entered the modern stage. And an important part of the modernization of agriculture is the industrialization of agriculture. The introduction of the supply chain management of agricultural products is a combination on the background of agricultural industrialization. The development of the agro-processing industry is the premise to achieve the industrialization of agriculture. Processing of agricultural products can increase the technological content and added value of the agricultural products. Also processing of agricultural products can increase the income of farmers and agro-processing enterprises. In this paper, we studied the following aspects on the coordination mechanism of the deep-processing agricultural supply chain:First, based on the principal-agent theory, we establish a two-stage deep-processing agricultural supply chain. Under the condition of symmetric information and asymmetric information, we analysis the optimal decision for the agricultural processor and seller. By comparing the optimal decisions under two conditions, we get the seller’s risk aversion and market uncertainty that affect the incentive factor, the seller’s promotional effort and agency costs.And then, we establish a three-stage deep-processing agricultural supply chain. The processor signs a supply-price contract and specifies a target supply quantity with the supplier. The processor also signs a wholesale-price contract with the seller. According to the target supply quantity, the processor rewards or punishments the supplier. The processor as a leader, the supplier and seller as followers, under the conditions of price-sensitive random demand and random supply, we discuss the Stackelberg countermeasures and the joint optimal strategy, and then analysis and compare the two strategies. We get that the supply-price contract and wholesale-price contract can not achieve the coordination of agricultural supply chain, the government’s macro-control is imperative.
