With the amount of bioinformatics resources increasing on the network, there are manydrawbacks when the user using a common search engine to find a discipline of information.Such as, return information overload, the result is not related to the topic, useless informationin the end, the accuracy is not high. For these situations, the professional semantic searchengine comes into being to meet user needs.Semantic retrieval is a combination of a retrieval method by information retrieval, artificialintelligence and natural language technology. The paper contact Ontology with data mining,standardization of bioinformatics academic term, integration of biological information data,finally form a comprehensive bioinformatics ontology for integrating all data related to genesor proteins, and can describe the concept attributes of organisms and their relationship.This paper analyzes background about semantic retrieval in domestic and foreign, points outthe deficiencies of the traditional information retrieval and the semantic retrieval which canachieve semantic-level retrieval. After this paper introduction the ontology concepts anddescribes common ontology building tools and construction methods in detail, analyzes theirrespective advantages and disadvantages. At last author builds bioinformatics ontologycombined with bioinformatics. In this paper, the key technologies of the semantic retrieval inthe biological information system are described. Subsequently, the calculation of the semanticsimilarity is improved, analyze the semantic relations which also influence semantic similarity,and keywords are extended in semantic from semantic relations between concepts andconcepts. More technologies has been applied to bioinformatics data platform, setting upontology knowledge base of the field of bioinformatics systems, encoding code and carryingout semantic retrieval, finally, verifying the method can improve the data retrieval recall andprecision rates by testing.
