China locates in the middle of Eastern Asia. And China is a great country with long history, where resides many ethnic groups. Researches on the genetic diversity of Chinese populations are not only contributing to enriching the research database of Chinese ethnic groups, but also to the understanding of the genetic structure of them. The researches will help to illuminate the evolution and migration of Eastern Asia. The utmost importance of them is to provide the genetic background for the further studies, such as the study of sensitivity to diseases among different populations and pharmacogenomics.In this research, a combined method of fluorescence labeled PCR and capillary electrophoresis was used. We studied 1451 unrelated individuals in 28 populations from 9 provinces in Western and Southern of China. We calculated the genetic distance based on the data of alleles. The phylogenetic tree was constructed by using the Neighbor-joining method based on the matrix of Dc genetic distance in Mega3.1 software. We also used the individual clustering algorithm implemented in Structure analysis software.The results of our current study suggest: (1) Isolation by distance causes a large genetic difference between populations. (2) There is significant genetic difference between Southern and Northern populations in China. (3) Close relationship is present in the Austro-Asiatic and the Sino-Tibetan populations, especially between the Austro-Asiatic and the Zhuang-dong populations. (4) Close relationship exists in the Altaic speaking populations and Indio-European speaking populations. (5) The genetic relationships among the populations agree with the history and location of them.
