Lycium barbarum and Lycium ruthenicum are the main species of Lycium in our country, and the medicinal and edible values of them are both very high. Based on the mix sequencing data of the leaf tissues of Lycium barbarum and Lycium ruthenicum, including sequencing data of cpDNA, mtDNA and nuclear DNA, generated from Illumina HiSeq2000platform, the complete chloroplast genomes of Lycium barbarum and Lycium ruthenicum are finished. According to the difference of the copy numbers and special characteristics of this three kinds of DNA in cells, a procedure, which consisted of selecting cp-like sequencing data or contigs and scaffolding and PCR verification, is established.The length of the final complete chloroplast genome of Lycium barbarum is155,657bp, and GC content is37.83%, while the corresponding result of Lycium ruthenicum are respectively154,965bp and37.91%. The ratios of gene region of the chloroplast genome of Lycium barbarum and Lycium ruthenicum are both closed to60%, and the sequences are relatively conserved, the annotations of genes are almost the same in the two species, each has130genes annotated, including86CDSs,8rRNA genes and36tRNA genes. For18genes are repeated in IR, there are112kinds of genes actually, including79CDSs,4rRNA genes and29tRNA genes. Between the two species, all the tRNA and rRNA genes are absolutely the same, while there are just18CDSs which have a few nonsynonymous mutations, and accD is the one which has the most differences between the two species. The gene accD encodes the CT subunit of Acetyl-CoA carboxylase, whose level is determined by the level of the accD subunit. The accD gene of Lycium ruthenicum has3mutations which make the protein it encodes has just480aa, while the length is504aa in Lycium barbarum.
