The complete sequence of the mitochondrial genome of the Japanese Marsh Warbler (Megalurus pryeri) was detemined by using long PCR and the second generation sequencing method. The sequence is divded into three different data sets:rRNAs data set (12S rRNA and16S rRNA), PCGs data set (13protein-coding genes), rRNAs+PCGs+CR data set (12S rRNA,16S rRNA,13protein-coding genes and part of control region). We analyzed the genetic diversity and population structure of Japanese Marsh Warbler.38samples were collected from six breeding site and two winter site.1. The complete mitochondrial genome of Japanese Marsh WarblerThis mitogenome was17,968bp in length, including13protein-coding genes(PCGs),22transfer RNA(tRNA) genes,2ribosomal RNA (rRNA) genes and2putative control regions. The total base composition of the mitogenome was29.7%for A,24.1%for T.31.9%for C and14.3%for C,A+T%slightly larger than C+G%. Most PCGs began with ATG star codon, except for COX I and ND3which began with GTG and ATT. Most PCGs teminated with the same stop codon of TAA. All the tRNA genes have the typical clover leaf structure except the tRNA-Ser(AGN) gene, which is lack of the DHU arm in their secondary structure.2. Analysis of genetic diversityIn genentic diversity of Japanese Marsh Warbler,2rRNAs,13PCGs and part of control region were surveyed. Among38individual samples, Haplotype diversity Hd=0.366-0.951with average of0.647. Nucleotide diversity π=0.00056-0.00485, with average of0.00183. AveragenumberofPairwisenucleotidediffereneesk=1.106. Average number of nucleotide differences k=0.3898-5.0384, with average of1.6243. Compared with the Gread reed warbler, which is widespread species in the same subfamily, Varied Tit, which is in the same family, Chinese Francolin, which is in different order, Japanese Marsh Warbler at a low level of genetic diversity.2. Population genetic structureThe largest population genetic distance between ST population and DYB population. From the phylogenetic tree and network can be seen, except for ST population differentiation is obvious, other populations were not gathered together by geographical populations, but cross earch other between different geographic populations.The first differentiation of ST population also cluster with DD, N.NJSB, NJSW populations. It can be seen that the Japanese Marsh Warbler population which distributed in China did not happen differentiation, still belong to population.
