The evaluation of input-output in China universities S&T system is a complicated estimating system.How can we find that kinds of indexes play roles in the evaluation system? This is the key issue.This paper analyzes the S&T system form both horizontal and vertical aspects based on DEA.The research units are compartmentalized by different region universities.So we can get the common problems of universities S&T system and we can also find the insufficiencies of every evaluation unit by comparing one another. Finally,the paper comes up with some rationalization suggestion to the development of universities S&T system.The research data comes form a consecutive database,the annual publication of "The Collection of S&T Statistical Material of University" from 2001 to 2005,which included extensive chronological data.Accordingly,the research suggests:1.From the horizontal point of view,many S&T system of China universities is Inefficient,that is to say,a lot of S&T resources are not full and effectively used by universities.And most of these universities are in middle or west regions of China.2.From the vertical point view,the efficiency of S&T resource allocation is falling year by year and technological progress plays a very important role in it.3.The university should adjust scientific input and output in accordance with their own scale development.According to the above-mentioned results,we think the government should establish the S&T resources allocation mechanism based on efficiency and the university also should seek truth from facts and pay attention to the allocation of resource.Besides,we should allocate the S&T resources in east,middle and west region universities reasonably.
