At the age of intellectual economy, technology innovation is the fundamental motivation and decisive force of the development of the intellectual economy. As an important constituent in system of national and regional innovation, institutes are subjects of technology innovation. The science and technology innovation capacity of institutes is related to constructing system of national and regional innovation and to development level of science and technology, economy and society. Researching and evaluating of science and technology innovation capacity of institutes have significant meanings in promoting science and technology innovation capacity of institutes and the progress of science and economy in the whole society. Therefore, in this paper, we analyze the science and technology capacity of institutes and its constituent elements in the perspective of systems science, then design index system of science and technology innovation capacity of institutes and build the comprehensive evaluation model based on the theory of science and technology innovation and systems science, thereby, we can carry on more scientific and further research on science and technology innovation capacity of institutes.Firstly, we analyze the connotation of science and technology innovation capacity of institutes combined with science and technology theory based on the analysis of the concept and characteristics of institutes. At the same time, we discuss the relationship between science and technology innovation capacity of institutes and regional innovation system, laying the foundation of systemic analysis of the science and technology capacity of institutes.Secondly, based on theory of systemic science and regional innovation system, we decompose the science and technology innovation system of institutes into three subsystems including internal operation subsystem, subsystem influenced by external regional innovation environment and internal and external coordination subsystem. according to these subsystems,we can design the index system of science and technology innovation capacity properly. Based on this framework, we design the index system of science and technology innovation capacity covering internal operation ability, external regional innovation environment influence and internal andexternal coordination ability, these aspects include 11 specific elements of science and technology innovation capacity.Thirdly, we analyze and select methods to weight and score indexes and to analyze the evaluation results of the science and technology capacity of institutes. We construct the comprehensive evaluation method system of science and technology innovation capacity of institutes based on multi-layer weight method, set pair analysis of index evaluation method, index score sorting method, comparative analysis of gap among index scores method and comparative analysis of same layer index score method.At last, we carry on an empirical research on Fujian province based on the science and technology innovation capacity index we designed. According to compare evaluation and analysis result of science and technology innovation capacity in Fujian with the rest 30 provinces in the country, we can clearly know the advantages, disadvantages and improvement directions of science and technology innovation capacity of institutes in Fujian, and give advice and suggestions to improve the science and technology innovation capacity of institutes in Fujian in terms of science and technology innovation strength, efficiency and potential, in a word, in order to improve the science and technology innovation capacity, Fujian should increase investments in science and technology innovation resources, improve support of project funding, improve quality of science and technology output and expand the impacts and effectiveness of the innovation achievements.
