With the rapid development of knowledge economy, the colleges and universities have made great contributions to the development of science and technology. Speed up the production of more high quality and high level of scientific research, line with the world advanced scientific research level, maintain the leading position in scientific research. The state and society put forward higher requirements to improve the level of scientific research and improve the performance of scientific research in universities. The paper set up regional university performance evaluation index of scientific research based on SMART standard. To calculate the comprehensive scientific research performance level of 2011-2013 in 31 provinces and cities in China using the binary relative evaluate model. Firstly, using principal component analysis method and obtained the comprehensive evaluation scores of each area, which is to be the reference index of the binary relative evaluation. Secondly, the comprehensive score of the previous year, the provinces and cities as a reference index(input), The current composite score as the current index(output) in turn, which are substituted in DEA-2BC CC model, construct the index and state frontier. Calculate The degree of the front face of the negative deviation index state of the evaluation object, and then establish their secondary relative evaluation measure,which can reflect the effective subjective effort level and dynamic change. The results show that the idea of this paper is feasible and effective., and get that the following points:Comprehensive score of the sort results further shows that China’s investment in science and technology education is still a large gap between the reality of the regional gap; In the result of the binary relative evaluation, The less developed provinces such as Hainan, Tibet, Xinjiang, Ningxia are on the top of the list, Description of these regions,although the weak base of science and technology, the subjective efforts of scientific research activities in these areas are relatively high, and make these areas binary relative evaluation values are relatively high. While, the economically developed areas such as Beijing, Shanghai, Guangdong,their binary relative evaluation value in the middle and upper level. These areas should optimize the structure of scientific research management, further improve the degree of subjective efforts of scientific research activities based on the high stock of scientific research resources, to get a higher level of scientific research.To evaluate the performance level of scientific research in the area of 2011-2013 by using continuously the binary relative evaluate model, make the regional colleges and universities in the changing sort, To find their own problems, to tap the potential of scientific research, and then impel the development of the regional economy.The use of the binary relative evaluation model is helpful for the universities to grasp the position of their own in the dynamic development of scientific research performance. Refine the value of existing scientific research activities, find the areas that have not yet been controlled, configure their own limited scientific research resources, and then improve the performance level of scientific research in Colleges and Universities.
