Organizations and organizational theory is an important part in the field of management science and management practice, Shape and structure of the organizational system has been the management of academic research focus. Operation and evolution of any organizational system is a mechanism or motivation. Study of mechanism of organization system makes the classic organization theory in trouble, as the "21st century science" of complexity science is changing the basis of management and organization theory for the operating mechanism of the Organizational system to develop a new vision. In this paper, based on complexity science theory and game theory, combined with transaction cost theory, supply chain theory and organizational behavior theory and other disciplines of the research results, integration of complex adaptive systems theory, evolutionary game theory, transaction cost theory and supply chain theory to form an integrated paradigm of theoretical research in order to further study the organizational system operation mechanism. The process of organization system Operation shows the mutual game playing and interaction among interest groups. On the basis of the interest group as a major agent,Definition of the non-equilibrium and the concept of Interest Group Non-balance Game, from the angle of the Comparison of Expected Value (E) and Actual Value (A) of interest group the process of organization system Operation is analyzed. And put forward the mechanism of organization system which lies in Interest Group Non-balance Game with the difference of resource sharing in inner system. A model of Interest Group Non-balance Game constructed by behavior choice on the value creation links from the perspective of profit group game relationship to explain the inner nonlinear interact in the organizational system. And get nine paths of organization system evolution. Game model by non-equilibrium and stability analysis, collaboration and synergy benefits over the cost comparison results, the results of non-equilibrium and cooperative effects of total income distribution mechanism is an effective organizational system to run level of the main factors to answer the problem on Connection between interest group game relationships with effective operation of the organizational system. The article hopes to apply some theory basis for the effective running of particular social organization system and economic organization system and so on.
