In this study the genetic structure of the rat-like hamster( Cricetulus trition) from three locations in Hebei province and the Chinese hamster(Cricetulus barabensi), the striped field mouse (Apodemus agrarius), the Chinese White-bellied Rat (Rattus nivivente) from two locations in Shandong Province were evaluated by SNP analysis of the full sequences of mitochondrial DNA(mtDNA) control region. The genetic distances and percent similarities among these four species were calculated and the homologous sequences were compared. Based on their control region sequences, the molecular phylogenetic tree was constructed by Neighbor-Joining method. Furthermore, the phylogenetic relationship among the four species was discussed. According to the analysis, we suggest:1. SNP analysis of mtDNA control region complete sequences of the rat-like hamster( Cricetulus trition) obtained from three sites Gu'an, Shunyi, Raoyang at Heibei province suggests that genetic differentiation between the rat-like hamster( Cricetulus trition) population from Raoyao and Shunyi , Gu'an is much greater compared to the slight genetic differentiation between the Shunyi and Gu'an populations with sequences varied at no more than 10 sites of 877bp (0.01%). This molecular result can be explained by geographic structure of locations of the three populations.2. SNP analysis of mtDNA control region complete sequences of the Chinese hamster(Cricetulus barabensi), the striped field mouse (Apodemus agrarius) and the Chinese White-bellied Rat (Rattus nivivente) obtained from Shandong Province suggests that genetic differentiation within species between different locations is very low with sequences varied below 0.01%. This molecular result suggests that population of the Chinese hamster(Cricetukus barabensi), the striped field mouse (Apodemus agrarius) and the Chinese White-bellied Rat (Rattus nivivente)at Shandong Provincerespectively do not have much gene exchanges within their own species.3. The alignment of mtDNA control region complete sequences of Cricetulus trition, Cricetulus barabensi, Apodemus agrarius, Rattus nivivente suggests that the DNA sequence region from about 200bp to 600bp is much conserved in these three species and suitable for rodents' phylogentic analysis.
