How to conduct performance evaluation in universities is a hot research topic in management study. With the continual expansion of universities in our country and the reform in Performance Related Pay in the area of education and medical care, it has practical meaning. The traditional performance evaluation in universities of our country generally has the problems such as a single evaluation standard, lack or incompleteness of evaluation system, resulting in the low-level efficiency of university management, visible asset, loss of talents and failure to develop students'quality in all-around way.BSC, a management tool which appeared in the 1990s, has an incomparable advantage in performance evaluation among non-profit organizations. It covers factors that affect performance evaluation in the level of finance, customer, interior procedure, study and growth. Therefore it overcomes the disadvantage of focusing only on finance. Theoretically, BSC can make up for the shortcomings of traditional performance evaluation in universities.This paper uses BSC on the basic information of S university and the result of a questionnaire, finds the index of 4 levels with analytic hierarchy process and set up the performance evaluation system in S university. It reaches the conclusion that BSC applies to universities, especially key comprehensive universities.At present, BSC application in Chinese universities is a blank stage, but the scientific nature of the balanced scorecard has been acknowledged, many experts and scholars have been conducted on the theoretical and empirical research. Key universities is a core part of our University, tasked with training the best talent, high-end scientific and technological research and social role of culture and communication. But for specifically focused on comprehensive University BSC's specific application or less, this article in theory, which had been applied research.But since my theory and competence, many aspects in the research not comprehensive and specific, selection of key indicators and the setting is not enough to establish a scientific and rational, the examination system has not been proven. In specific research, nor on the school's overall performance assessment system of colleges, established by index, to evaluate further decomposition.
