Rhesus macaque(Macaca mulatta) and its close-related species(M. fascicularis, M. cyclopis and M. fuscata) are the most widely used nonhuman primate in basic and applied biomedical research, because they are genetically and physiologically similar to humans. The rhesus macaque is a wide distribution, number and the human is very close to the genetic relationship of species, this makes the rhesus macaque biomedical research pattern of a good species. After the completion of human genome project, more and more on the study of human genetic diseases, for the model species genome is becoming more and more attention.For the completion of genome of Macaca species is only a few several, for the northern China subspecies(Macaca mulatta tcheliensis) is the Taihang macaque and Japanese macaques(Macaca fasucta) genome have not been reported, and based on whole genome of the two kinds of rhesus monkey disease gene is not reported. So this research to the Macaca mulatta tcheliensis and Macaca fascuta as the research object, a female Macaca fascuta from tianjin zoo and a female Macaca mulatta tcheliensis from the taihang mountain for whole genome sequencing analysis. The results that the Macaca fascuta has a total of 10,807,031 single nucleotide polymorphisms, of which 7,820,390 are synonymous and 2,986,641 are non-synonymous. There is a total of 11,214,245 single nucleotide polymorphisms in the Macaca mulatta tcheliensis, 5,469,779 of them are synonymous and 5744466 are non-synonymous. Analysis of non-synonymous SNPS for Japanese macaques found 436 disease genes and 354 disease genes were found in the Taihang macaques. The results showed that: 1) the Macaca fascuta with in Indian-origin rhesus macaques(Macaca mulatta) is closer relationships; 2) there is a serious phenomenon of inbreeding in Macaca fascuta; 3) the Macaca mulatta tcheliensis is a kind of relatively independent, thus illustrates the taihang macaque is unique subspecies of Chinese rhesus monkeys; 4) in 106 with the rhesus macaques in Indian-origin comparison of disease genes that different species for the same disease with different genotypes, the same also have different genotype phenotype, therefore, different diseases may choose different kinds of macaques as experimental animals.
