With the arrival of knowledge economy and information age, the higher educational development of our country faces important opportunity and challenge. The university must promote its own competitiveness, and develop continuously, especially to Research University. The macroscopically structural adjustment of present higher education of our country has already been finished basically. According with the social mission, the university has to set up inside organization structure which the environmental change requires and meets the developing needs of economics and society. In order to analyze in theory, the paper proceeds from general theory of organization structure at first theoretically and introduces the development course of the organization structure form and main factor of the organization structure of influence. Then the paper combines the organization characteristic of the university and puts forward six characteristic of university including labor division, unit divide, level structure, power and responsibility assigning, the coordinating mechanism and the border. At the same time, the paper proposes several influence factors of the organization structure of the university, namely environment, strategy, technology, culture, scale, etc. and launch the research of a thesis. Secondly this paper reviews the historical gradual progress of the organization structure of university in our country briefly. By analyzing the change of the influence factor and existing problem of at present from the university, the paper draws the necessity that the organization structure of Research University in our country. Finally, directing against the change of the influence factor and existing problem of organization structure of Research University at present, the paper has put forward guidelines and principle. Combined with reality, six-change measures in labor division, unit divide, level structure, power assign, coordinating mechanism and organization border, are followed and basic model is set up.
