The genetic structure among 6 Chinese native buffalo populations(Dechang,Xinglong,Fuzhong,Wenzhou,Dongliu,Fu'an) in comparison to 2 introduced buffalo breeds(Murrah,Nili-Ravi) was analyzed using 13 microsatellite DNA markers recommended by FAO and ISAG, and fluorescence-Mutiplex PCR based on ABI3100-Avant. The genetic hereozygosity(H), polymorphism information content(PIC),genetic distance among these populations were computed and these 8 buffalo populations were clustered, principal component analysis, population structure analysis were use to evaluate the genetic variability within breeds and genetic relationships among breeds. The results were as follows:157 alleles were detected when thirteen microsatellite loci were analyzed in 8 buffalo populations. 7 populations have their own unique alleles, the total number is 23. As to all the eight populations, number of alleles was between 4.46-8, effective number of alleles (Ne) was between 2.2908 and 4.2308, heterozygosity(H) was between 0.4951 and 0.7194, and polymorphism information content (PIC) was between 0.4495 and 0.6776. The gene diversity of total populations at all microsatellite loci was between 0.6301 and 0.8897, the average was 0.7671. The gene diversity in every population at all microsatellite loci was between 0.4519 and 0.8062, the average was 0.6579 , was lower than heterozygosity of total populations. The coefficient of gene differentiation was 0.1424. 14.24% of the genetic variation in the total differentiation was within-population .Besides ILSTS033 and CSSME070 were of middle polymorphism loci, the other eleven of the thirteen microsatellite loci were of high polymorphism, and could be used to analyze properly genetic diversity of the involved buffalo populations.The genetic distances between 6 Chinese buffalo populations and 2 introdunce breeds was far from each other. Not only DA but also DS, the genetic distances between Dechang and Fu'an was the farrest, Dongliu and Fuzhong was the nearest in Chinese populations.Eight buffalo populations were clustered to: Fuzhong,Dongliu,Xinglong,Wenzhou and Fu'an were in the first group. The second group: Dechang had its own branch. The two introduced buffalo breeds were in the third group.
