180 individual from four sheep breeds, including Small-tail sheep (XW), Duolang sheep (DL), Chinese Merino (XM) and A'Le Tai sheep (AT) were used as research populations. The DNA molecular marker technology such as microsatellite marker and PCR-SSCP were applied to evaluate the effects of genotypes on 9 microsatellite loci(OarAE101,OarHH35,OarHH55,BM1329,BM143,BMS6526,BMS1724,TGLA68,LSCV043), and also to detect genetic diversity in four sheep breeds. The relation between genetic marker and fecundity traits were analyzed using general linear model (GLM). The LHβ-exor2 and GDF-9exor1 were selected as candidate genes to study their possibility for indirect choosing fecundity traits. The results were as follows:(1) The 9 microsatellite sites was selected and got specific amplified product in every sites. 63 allelic were got in all sites and average number was 6.3, the effective allele number was 9, 8 and 8 respectively at OarHH35, OarAE101 and BMS1724 in XW and was the most, the effective allele number was only 4 at BMS6526, BMS1724 and TGLA68 in XM and DL.(2) The genetic polymorphisms of four populations were detected using 9 microsatellite DNA markers. The polymorphism information contents (PIC) were above 0.5 in XW and DL, belonging to highly polymorphic loci. Among all the loci, observed allelic number(Na), the effective allelic number(Ne), heterozygosity(He) and polymorphism information contents (PIC) of OarAE101,OarHH35,OarHH55,BM1329 and BM143 were higher correspondingly, the Na, Ne, He and PIC of BMS6526 and BMS1724 were lower correspondingly. The Chi-Square test for goodness of fit showed Hardy-Weinberg disequilibrium was statistically significantly over all the selected loci in four sheep breeds(P<0.01).(3) It was detected that OarAE101(109bp), TGLA68(133bp, 127bp, 117bp)and LSCV043 (142bp) had the significant positive correlation with the little size in study on molecule marker of fecundity traits.
