Daphnia galeata is widely distributed in temperate and adjacent areas. In order to understand the genetic diversity of local Daphnia galeata populations,we used RAPD markers to analyze the genetic diversity of four local populations, which were from Lake Lashihai, Lake Erhai, Lake Chenghai located in Yunnan subtropical highlands and Liuxihe Reservoir located in Guangdong subtropics.In RAPD reaction,12 primers were chosen from 20 kinds of 10 bp random primers, which could produce polymorphic, clear and stable bands.72 clearly identifiable bands were detected from 180 individuals of 4 local populations, and among which 65 polymorphic bands were polymorphic. As analyzed by POPGENE, the percentage of polymorphic loci (P) was 90.28%. The total gene diversity was 0.4059, the gene diversity within populations was 0.3125. The coefficient of genetic differentiation was 0.2298. The gene flow (Nm) was 1.6823. By cluster analysis (UPGMA) based on unbiased Nei's genetic distance, the populations in Lake Erhai and Lake Chenghai were firstly clustered, then they were clustered with population in Liuxihe Reservoir, and finally they were clustered with Lake Lashihai.The cluster analysis demonstrated that the local Daphnia galeata populations existed significant genetic diversity between Guangdong Province and Yunnan Province. The gene flow (Nm) were weak among 4 populations, which may be impacted by continuate founder effects and genetic drift of clonal populations. Responses in the test showed certain correlation between genetic distance and spatial distance, however there were exceptional (such as Lashihai and Chenghai, Lashihai and Erhai), they may have other factors(such as historical reasons). There were a certain gene variation among three lakes in Yunnan Province, which showed genetic differentiation may be impacted by distance and habitat.
