In this study we established a platform to detect whole genome DNA methylation, which consists of expression of GST‐taged methyl CpG binding protein MBD2b and MBD2b resin for enrichment of the hypermethylated DNA. A whole genome CpG island micorarray was designed based on the UCSC human CpG island annotation, covering 28000 CpG islands in human genome. We developed the protocol of the methylated DNA enrichment and whole genome CpG island array assay, The platform provides a tool for whole genome methylation study.We also established another technique MBD‐seq, which comprised enrichment of the methylated DNA and next generation sequencing. We study the methylation profile of One pair of HCC tissue and its adjacent tissue's DNA methylation profile was studied by using this method. Several abberant DNA methylation sites were randomly selected for validation by bisulfite sequencing methods. The results were consistanted based on two methods.
