Panax ginseng C.A.Mayer is a perennial herb which belongs to Araliaceae ginseng species.The main active ingredients of ginseng are ginsenosides.The Content and composition of ginsenosides are differs greatly in different tissues and organs.Currently,the in-depth comprehensive research reports about ginseng transcriptome were few,and the reports of SSR markers which applied on digging ginseng transcriptome function genes were less.Use the SSR molecular marker to analysis the function genes of ginseng transcriptome can provide the necessary resource of ginsenosides synthesis mechanism,genuineness genesis,characterization,breeding,etc.In this study,Jilin ginseng 41 farm cultivars transcriptome was sequenced by high-throughput sequencing technology.The function genes acquired from 2,536,423 Unigenes which containing SSR loci were isolated and systematic analyzed by GO annotation,KEGG metabolic pathways and expression level,etc.The main conclusions are as follows:1.The SSR locis and the genes containing it were screened among the Unigenes from 41 farm cultivars.There were 1,435,688 SSR in all 41 farm cultivars.The total number of genes which containing the SSR were 895,866 in 41 farm cultivars.Set up 41 farm cultivars of SSR molecular marker gene database,for cultivar identification,fine variety breeding,gene localization and cloning provides resources.2.Among all the farm variety in Jilin ginseng,the number and frequency of SSR were highest in dinucleotide repeat type,then the trinucleotide repeat type,tetranucleotide repeat type and five nucleotide repeat type from high to low order.The Percentage of the four length motifs differs a lot,and the amount of SSR of each motifs length in 41 farm cultivars was not the same.Analysis of jilin ginseng 41 farm cultivars of SSR loci in the distribution of gene sequence.Prove that SSR molecular markers are widespread in the open reading frame.3.All the SSR loci sequences in S1 farm cultivar was annotated in three aspects including biological processes,cellular components and molecular functions.Analysis showed that single SSR sequence can participate in one or more biological functions in vivo and it can further illustrated the versatility of SSR gene sequences.And functional information database is established.The KEGG metabolic pathways analysis of SSR gene sequencein S1 farm cultivar displayed that there were 4,543 SSR sequences successfully annotated into 493 EC.This 4,543 SSR gene sequences were involved in 130 metabolic pathways.There were 56 SSR gene sequences which have been annotated in the terpene synthesis pathways.Explaining the SSR in the S1 sequence widely exists in various metabolic pathways,and controlling a variety of secondary metabolism.4.Obtained 5,797 Jilin ginseng functional genes which contained SSR loci and were specific expression in 41 Jilin ginseng farm cultivars.For from the aspects of expressing quantity research on molecular mechanism of biological genetic variation laid a foundation.Through the analysis of S1 farm cultivar part of the Network and Heat Map.Get a lot of gene function for the information.5.Phylogenetic tree of all SSR gene sequences of 41 farm cultivars which could be synthesized terpenoids were analyzed,the results showed that SSR sequences in closest relationship may encode the same way in the same key nodes.Through the analysis of monoterpenes biosynthesis,diterpenoid biosynthesis and sesquiterpenes and triterpenes biosynthesis of SSR genetic sequence Network and Heat Map.These Network and Heat Map analysis of three pathways showed the interaction between the expression levels of gene sequences which contained SSR.6.3 sequences were obtained from 41 farm cultivars which containing SSR polymorphic loci,and those three polymorphism genes were directly related to the synthesis of cytochrome B5.Through the analysis shows that the three genes has a function relationship,there are polymorphism.
