In recent years,Bioinformatics is a new interdisciplinary subject, and it is very active. The representation and comparison of biological sequences is the biological information processing of the two most basic problems in recent years,It is also the focus of bioinformatics research in recent years. When science follows the development of transcriptome and epigenetics, scientists pay more and more attention to the use of RNA in life science.By analyzing the similarity of RNA structure,we can know more about the biological characteristics and potential functions of RNA.The research direction of this paper focus on a new graphical representation of RNA secondary structure. This method is different from the previous representation. It is a new method of a new 3-D graphical representation.According to the graphical representation of the proposed RNA secondary structure,we will carry on the analysis of the structure similarity of RNA secondary structure. The main contents are as follows:First, the representation of the RNA secondary structure was systematic described. On this basis,a new graphical representation of the method was proposed, the feature vectors are extracted according to the constructed graph we made.Second, the method of constructing the phylogenetic tree is discussed in detail, and the most important method is the minimum distance method. The construction of the maximal consistent tree is done when a different evolutionary tree is constructed. Then, based on the constructed phylogenetic tree, the similarity of RNA two level structure is analyzed.Third, through the comparative analysis of the results,we can draw a clear conclusion: AVII and LRMV virus are the most similar,in addition, the larger distance values appeared in APMV and ALMV;PDV and AVII,which indicated that these RNA secondary structures were not similar. This conclusion is in agreement with previous studies.
