The structure prediction of proteins is the important problem of biology informatics. And the protein sequence is the base of the structure prediction of proteins. So the comparison and analysis of protein sequence are provided with significance. 2The methods of graphical representation and the analysis of similarity are the leading study objects in this paper.This paper sums up the methods and algorithms of the protein sequences comparison. Then 3D and 6D graphical representation are respectively presented. The former representation has intuitional merit. The other has the the strongpoint that it can completely describe the sequence characters. Based on the 6D graphical representation,the author gives the analysis of the similarity. At first many distance matrices of a protein sequenceare given. Then the leading eigenvalue and the information entropy come from the L/Lmatrices. Since there are three different patterns about the 6D graphical representation, the leading eigenvalue and the information ehtropy of a protein sequence both are a 3-dimension vector. Then the author compares the protein sequences using these 3-dimension vectors. The results from the comparison accord with results in existence. At last, for the similarity, the author gives how to get the longest common subsequence between two protein sequences. The graphical representations and the analysis of similarity are new impulse to the compare of protein sequences.
