Human brain is an extremely complex biological tissue,which consists of hundreds of billions of neurons.It is a miracle among all species in the process of evolution.Therefore,the detection of the structure and function of human brain is still a challenging problem in the field of science.In recent years,a group of imaging technologies represented by non-invasive magnetic resonance technology have achieved unprecedented and indispensable temporal and spatial resolution of the human brain in vivo and non-invasively.These technologies can measure the shape and size of the brain,connect nerve fibers in different regions of the brain,and identify functional changes in different circuits or pathways,etc.However,above technologies only explore the functional activities of the brain from a macroscopic point of view,they do not exactly explain which gene expressions drive the similarities and differences in functional activities among sub-regions.Researches generally think that different region of the brain has different function which indicates a corresponding specific connection fingerprint,and this fingerprint is the gene expression profile that defines the function of this region.Therefore,if we can find the gene that drives related functional activities,we can then explain the functional activities of the brain and even the segmentation of Brainnetome atlas at the molecular level,which is also the main purpose of this paper.We will design and implement a software toolbox for analyzing transcriptome data based on Brainnetome atlas.The toolbox includes three functional modules,they are data query,data preprocessing and data analysis.The data query module is mainly designed to help researchers map transcriptome samples to the sub regions of Brainnetome atlas,and gain detailed information about transcriptome samples and gene probes.The data preprocessing module provides some commonly used data preprocessing methods which can be used before analyzing,including data normalization,covariates regression and dimension reduction.The data analysis is the main function of this toolbox and provides methods for analyzing transcriptome data and searching for genes that drive differences for connectivity patters in different sub regions.And this function can help researchers explore exactly which gene expression in the brain drives differences of the functional activities of the sub regions.Finally,the toolbox can be used to perform transcriptional analysis,which is used to predict whether basal ganglia tissue samples can be classified accurately according to the sub regions of the basal ganglia defined by Brainnetome atlas,and further find exact genome that drives the corresponding result.Then gene ontology enrichment analysis will be performed on these genomes,and figure out the relevant biological processes that result in the partitioning of sub regions.This case application can help researchers understand the purpose and function of the toolbox,and will help researches conduct their further research work on human brain more efficiently.
