This research has studied the Genetic polymorphism detection of three potential candidate genes PDK4,CKM and COX4I2 at the DNA level of YiLi horse endurance performance via targeting the YiLi horse as objective and analyzing of ARMS-PCR,SSCP and DNA sequence. Meanwhile, this research has also carried out the relative analysis of polymorphic gene genotypes and endurance performance through bioinformatics analysis software, selecting and marking the genes regarded to excellent endurance performance of YiLi horse so that the theoretical and technical foundation could be provided for promoting the competitiveness of China domestic horse and here attached the test results:(1)Relative research for genetic polymorphism of PDK4 gene and its relation with horse's excellent endurance performance.Variation of PDK4 gene in YiLi horse has been turned out that PDK4 is consisted of 3 genes as AA,AG,GG, in which G has played as the predominant allele. DNA sequencing has defected that there is a base mutation g.38973231A>G, which has turned from Tyrosine into Cysteine. Through the association analysis of variant genes with endurance performance, the AA and AG horses have superior endurance then GG type(P<0.05). Thus PDK4 could be the candidate gene relating to elite endurance for Xinjiang YiLi horse.(2)Genetic variation of CKM gene and their association with elite endurance performance.The polymorphism of CKM gene was defected in three variations of YiLi horse: AA,AB,BB, in which allele stand as dominant. DNA sequencing has defected that there is a base mutation g.15884567A>G,which has turned from Gluamine(Gln) into Arginine(Arg). Through the association analysis of variant genes with endurance performance, the AA and AB horses have elite endurance then BB type(P<0.05).CKM gene g.15884567 mutation of the G allele has negatively regulated the aerobic capacity of horses that endurance performance. Therefore the CKM has been tested as the candidate gene of for Xinjiang YiLi horse.(3)Genetic variation of COX4I2 gene and their association with elite endurance performance.The polymorphism of COX4I2 gene was defected in three variations of YiLi horse: AA,AB,BB, in which allele stand as dominant. DNA sequencing has defected that there is a base mutation g.22684390C>T,which has turned from Arginine to Cysteine. Through the association analysis of variant genes with endurance performance, the BB horses have elite endurance then AA and AB type. Therefore the COX4I2 has been tested as the candidate gene of for Xinjiang YiLi horse.
