Microbial fuel cell (MFC) is ambitious to solve the environment pollution and energy shortages problems,however,it has been restricted by the low efficiency of electricity production. So it is necessary to elucidate the mechanisms of extracellular electron transfer(EET) of electricigen,especially the EET pathways under specific conditions.We choose Shewanella oneidensis MR-1(S. oneidensis MR-1 for short) as a model for our study because it has the advantages of high power production efficiency and the ability to use various electric receptors.In this research,we reconstruct the genome-scale transcriptional regulatory network(TRN) of S. oneidensis MR-1 and the sub-TRN of c-type cytochromes related genes,and use the gene expression data to analyze the expression level of EET related genes.At last,we find the specific EET pathways under different conditions.We use the comparative genomics approach to reconstruct the genome-scale transcriptional regulatory network(TRN) of S. oneidensis MR-1,which contains 95 transcirption factors,1298 regulated target genes and 2703 regulatory relationship pairs.Then we obtain 41 c-type cytochromes of S. oneidensis MR-1 from literatures and download 50 related proteins in STRING database, the query the coding genes of these proteins in NCBI.After matching the above genes in the geneome-scale TRN of S. oneidensis MR-l,we obtain 21 TFs,306 TGs and 671 regulatory relationship pairs,successfully construct the TRN of EET related genes of S. oneidensis MR-1.Both of the two TRNs is necessary to continue the following study.We download gene expression datasets from GEO database and screen from them to get proper datasets in specific condition related with extracellular electron transfer.Then process these datasets to find the expression status of the coding genes of proteins related in the EET pathways. Here we study 4 specific conditions like different grow media or different terminal electron acceptor or gene deletion mutation.Then we do the differential expression anlysis an the dataset GSE25821,to find the up-regulated genes and down-regulated genes.Combining with the TRN of c-type cytochromes related genes,we get the EET-related gene pathways of control group condition and experimental group condition.
