In today’s knowledge era, it is replaced by collaborative innovation between organizations through the establishment of the Knowledge Alliance, because a single organization innovation has a significant disadvantage. The flow and complementary of Knowledge, information and resources between knowledge alliance enhance their ability to obtain and to apply the union organizational knowledge resources. By forming Knowledge Alliance, the organization can more easily access to innovation resources, improve innovation capabilities, and at the same time improve the innovation performance of the organization. Based on the above background, this paper identifies the subject of the research collaborative innovation, and tries to use the system dynamics method to establish collaborative innovation system simulation model from the dynamic and system point of view.Firstly, describe and analysis the system, and then determine the system boundary and conditions assumptions of model building. Collaborative innovation system is a dynamic and complex innovative organizing method. It is a combination of environment, resources, the innovation subject and market. Therefore, this thesis determine to study the process of environmental elements, resources elements, the subject’s behavioral elements and the benefit elements of collaborative innovation activities affecting the Collaborative innovation. And accordingly put forward seven assumptions:(1) The developing and operating of the Knowledge Alliance collaborative innovation system is a smooth and continuous process without jumping. (2) There is no system crash occurring that could result in alliance major changes or major accidents. (3) Annual number of innovations, innovation output value and innovation market share can represent innovation synergies. (4) Except for environment, resource, subject behavior and benefit elements, all other elements have no effects on the system. (5) The type of the Knowledge Alliance collaborative innovation system is ignored in this model. (6) Knowledge resource and technology resource represent soft resource and hard resource. (7) The innovation output is almost equals to the annual total output, other types of output are not in the consideration.Secondly, on the basis of profound research on the collaborative innovation system and on the four elements of the proposed collaborative innovation that affecting the collaborative innovation, this thesis identifies four subsystems of the Knowledge Alliance collaborative innovation: alliance situation subsystem, collaborative innovation resources subsystem, main innovation subsystem and collaborative innovation efficiency subsystem. According to the characteristics of each subsystem, we identify the factors of each subsystem, build the causality connections and summarize those four subsystems to draw the whole new collaborative innovation system causality connections. To make a quantitative analysis, this thesis also builds the flow chart of the collaborative innovation system and determines the main system dynamics equation as the foundation of the simulation.Finally, on the basis of the related data collection of PNMS collaborative innovation system, this thesis determines the variables, the values of the variables, and use four kinds of test methods to test the validity of the model, those four test methods are boundary appropriateness test, structure evaluation test, integration error, extremism test and sensitivity test. The test results show that the collaborative innovation model built has its validity. Otherwise, this thesis uses the model to simulate the PNMS collaborative innovation system, and the results are used to give policy suggestions. Through the simulation, the hypnosis that the knowledge collaborative innovation is a classical system dynamics problem is proved to be right. The internal factors of the system are connected in a complex way. Each factor’s variation has an important influence on the collaborative innovation effect.
