The merging of universities in China in 90th was another large-scale reform on higher education since the adjustment of colleges and departments in 1952, with the background of economic reform, society change and rapid developing of science and technology. The motive of merger was to change the unfitted college distribution and too specialized educating mode and to improve educating quality and efficiency. As the merger itself is innovation and no experience can be followed, the traditional abuse and the new questions emerged such as the separate campuses, huge dimensions, cultural repulsions, disciplinary incompatibility, conflict of interest and power etc. call for administrative system innovation.This article uses the merger as research background, the administrative system of university as research object, and the system innovation as research aim to construct the integrated research. By synthetically using theory of higher education, administrative theory of higher education, organization science, sociology, managing psychology and system theory, the research analyses of the administrative system of university from four aspects: aims, organizational structure, power distribution and drive mechanism. In the next, this thesis analyzed the factors affecting the implementation of innovation from three aspects: specific nature of the innovation, external factors, inner factors, offered theoretical base and clues for system innovation of amalgamative universities. At last, the research bring five advices for administrator of merged universities as follow: agglomerate morale by common vision, putting democracy into effect by enhance superintendence, constructing reticulate flat organizational structure in order to carry out collegiality, reinforcing communication by construct open system, using information technology to assist management.
