The bioinformatics is one of the most important and advanced science development realms nowadays. It has already been used for obtaining, handling, analyzing and managing of the gene sequence data extensively, which has a great impact in the development of molecular biology and biomedical science. The sequence alignment is a kind of basic method of handling information in bioinformatics .It is very important to discovery the function structure and evolution information of nucleic acid and protein.This thesis carries on the bioinformation terrace of citrus which I am studying. Aimed at the actual problems in the process of bioinformation processiong—a large quantity of gene database sequence alignment, we used fast, efficient sequence alignment algorithm in our terrace. The main work of this thesis includes research of gene sequence alignment algorithm and creature of bioinformation terrace.This text first put out a kind of plan to create bioinformation terrace with the .NET and related technique of the SQL Server. In this foundation we select INSDSqe XML as a central data format, used XML to save data, and used large relation database SQL Server to set up a secondary bioinformatics database.Then, improve BLAST algorithm. Put out a thought based on hexadecimal code sequence and circulation move to look for the most superior sequence. This algorithm raises searching speed and accuracy degree according to converting the DNA sequence which is in binary system to hexadecimal, and gets the best window value according to the sequence fragment likeness degree. Base on the bioinformation terrace we made the orange gene data as an example to build up an experiment environment and carry out the algorithm.The last is to create bioinformation terrace. The bioinformation terrace in this text is a bioinformation handling system based on bioinformation, includes secondary bioinformation database and bioinformation processing molds. The function of it is to gain gene's structure, function, and evolution by sequence document management, basic sequence alignment, sequence alignment parameter constitution, sequence alignment result output. Then we can comprehend bioinformation meaning contained in the data, to decide research direction and strategy.Experiment proved that the terrace in this text merges many first database data and service resources, and develop a lot of bioinformation tools, provide uniform terrace for users; The data format, selecting mode have good compatibility with public databases and are very flexible; Using XML to save data makes database more new and convenient; Using new BLAST algorithm makes system responding time for user operation shorter and accuracy degree higher; Because it is developed by myself, it has the advantages of convenience and development low cost.
