The substance of the Bioinformatics is storage, retrieval and analysis of the DNA Sequence by computer. It is one of the advantage domains in life science and natural science. In recently, the number of sequenced genome is showing a dramatic rise in many countries, with the in-depth research on different species sequence. In this situation, there have been more pertinence demands for sequence analysis software or system which requested by the Bioinformatics researchers. Such as visualization of sequence structure, sequence analysis on off-line environment, creating of the proprietary se-quence database, Friendliness and usability of the alignment program, and so on. All these fields have became the researcher's focus by recently.Based on the research of the Bioinformatics knowledge, algorithm of the sequence alignment, methods of creating proprietary sequence database and development of the Bioinformatics software, we designed a way which was aimed at creating the local DNA sequence database of mitochondria of mammal, and then we designed a tool which was aimed at the visualization and the Function-Domain-Prediction of the loop molecular structure of mitochondrial DNA. The basic process is: first, we download the sample mitochondrial DNA sequence which has already finished the whole sequencing from the International Nucleotide Sequence Databank(GenBank,EMBL,DDBJ), and then we abstract the functional domain of every sample sequences. Second, we run the testing program to integrate all the sample sequence files into one database file which is'.fasta'form, then we called the BLAST modules from NCBI by WinSDK, and achieved the comparison of homology between the search-sequence and the local database. At last, we could forecast the region of functional domain of search-sequence according to the sequence which has the highest homology score. Experiment results show that this method could meet the requirement which could do the search -sequence BLAST on local sequence database with off-line environment and forecast the functional domain of the search-sequence by means of visualization.In the end, we achieved the testing program by Visual C++ compiled language, which depend on the needs of the Bioinformatics researcher. It could structure the formatted database file of local mitochondrial DNA se-quence, create the BLAST report file, forecast functional domain of the mi-tochondrial DNA sequence by means of visualization, edit and modify the DNA sequence, collected the information of the DNA sequence. The purpose of this research is providing a way to create proprietary sequence database and a user-friendly testing program which could serve for the Bioinformatics researchers. To help them do the analysis or research of mitochondrial DNA sequence more convenient.
