For the problem that there exists the entirely dependence on the subjective assessment expert advice easily emerge accreditation standards in the issue of bias during the assessment process of Undergraduate Innovation Platform Fund Projects, a model based on artificial immune system and intelligent decision support model with the solution means to the analysis of project evaluation and implementation. The structure and model of the IDSS in accordance with the characteristics of the projects appraisal system applied for innovation fund is stressed investigated and designed, moreover, the primary implemented plan is also researched based it.According to issues above, the paper analysis the Current Situation and auditing flow of auditing for Innovation Fund project at first stage, then discuss the rationality and objectivity of increasing the index to the highest degree by using dynamic project auditing index. And we search how to find the interrelated indicators from big database base on the artificial immunization system immunity recognition mechanism. Second we consider the problem of data redundant in process of experts marked program according the project assessment indicators, we use classical rough set theory to reduce attributes and calculate weight for every attribute, then create new rule of this type Item. Finally we get mature characteristics set of indicators by immune recognition, immune study and immune memory.From the operating system initially we realized that this system in the project assessment process plays an important role and provides a basis of decision-making for the college administrator. This not only explains mechanisms of artificial immunity are able to assisting administrator offer neutral judging index according to different sort of application project, but also account for index collection model put forward by paper are capable of adapting project auditing feature , and had better objectivity and application value.
