As Human Genome Project completed, the research of life science came into post-genomic era. The main task of the post-genomic era is to understand the function of expressed gene. As protein is the functional molecular in cell, proteomics became the most important subject in post-genomic era. Protein identification based on mass spectrometry is a key point in the process of the research of proteomics. The core problem in identifying proteins is how to match the peptides to a known protein in published database by unabundant information from experiments. Nowadays, there were some softwares for protein identification, but most of them are not good enough because of the low accuracy in identifying proteins or some of them are commercial. We developed a software system, called MSDM system, for protein identification based on improved algorithm that has leading development in this area with its good theoretic foundation. By employing the improved algorithm, our system can identify peptides from two enzymes splicing systems and support batch analysis.
