The representation and comparison of biological sequences are two of the basic problems of biological information. Ribonucleic acid (RNA) is an important molecule which performs a wide range of functions in the biological system. Since the effect of SARS and Avian Flu became serious recently,the research on RNA which is the gene of virus has become more and more important.We propose new representations for RNA secondary structure base on the analysis and comparison and provide new method for classifying, analyzing, comparing and storing of biological sequences, etc. and also discuss concrete applications of these representation methods to analysis of similarity of RNA secondary structure.Based on the 3-D graphical representation of RNA secondary structure which is proposed by Liao.B, we present a new 3-D graphical representation named group of S-curve which includes information of pseudoknots by dividing the free bases into two kinds: in the pseudoknots and out of the psedoknots. The examination of similarities among 6 RNA secondary structures illustrates the utility of the representation. The new representation contains more information and does more accurate comparison of the RNA secondary structures.Wavelet is widely used for signal processing and developing rapidly. We propose a new method to represent the RNA secondary structure and transform it into wave signal by 8 special horizontal lines. And then we use wavelet transform analysis to get useful information of the wave of the RNA by picking up the high frequency signal. We could calculate the similarity between different RNA secondary structures by the information of the wavelet transform analysis. We proposed a new method to analysis the similarity of different RNA.
