The task of the post-genomic era is to understand the function map of gene expression in bioinformatics. The research of protein function becomes important research content in post-genomic era, because of the main embodiment of organism function is protein. We need to understand the protein structure before understanding the protein function. The main issue researched in this paper is the subject of protein secondary structure prediction. We construct availability mathematics model of protein sequence according to the hydrophobicity property of amino acids. Used by association rule mining technology, which combined Genetic Algorithm, we try to find rules which can predict protein secondary structure from protein database. A prototype system is implemented using above method and the system evaluation is analyzed by experiment data. We compared above method with other methods of protein secondary structure prediction. The experiment results indicate the method above is proved precise and available.
