Agent cooperation is a focus in the field of Agent research. This paper introduces the basic theories of Agent and Multi-Agent system (MAS) at first. Based on these theories, Agent organization is discussed, Agent organization utilize the organization theory of human society, simulating the cooperative way of human social organization. Moreover, combining with MAS and Agent organization theories, this paper represents a hierarchical MAS, in which Agents can join different Agent organizations according to the same or similar attribute. They strongly cooperate because of well resource-sharing and subordinate relation between main-control Agent and member Agent inside the Agent organization. Thus saves a large amount of communication cost. In other case, one Agent can either participate in a lot of Agent organization or needn't join any organization. The Agents of an organization can also cooperate with other agent directly. As to the task allocation, this paper put forward a plan that Agent organization can assign sub task to its member according to resource state of them and participate in the cooperation with other units to ask and solve while there are surplus resources in Agent organization, thus enhance the benefit of this organization. Furthermore, the MAS designed in this approach can restrain the behavior of Agent within local, resulting in improving the efficiency. Meanwhile, the system has not removed the autonomy of Agent. In order to pursue higher benefits, the Agent can choose some organizations to join, which strengthen the ability of problem solving or withdraw from Agent organization in the appropriate time. Finally, it is demonstrated a frame of negotiation, in which the factor of the rival's historical information is considered based on the tolerance of conflict risk of Rosenschein and Zlotkin. This frame also helps more rational making a concession in the course of negotiation because of treating the opponents discriminatingly. There by it improves the success rate of negotiation. Moreover, this paper puts forward an improved contract network protocol, which consider which Agents should be notified the initial task and adopt the improved negotiation strategy in the course of negotiation. Besides, after task allocation if the tasks could not be completed on time or the quality of products could not be ensured by contractor, certain punishment should be measured for contractor, such as reducing the remuneration, paying the liquidated damages as the contract in advance, and record the information of failure cooperation.
