In this study, simple sequence repeat DNA SSR markers, pigments content and seed weight and color, quality, protein and oilcontent, Sulfur glucoside contents, Mustard acid content of the different genetic sources yellow-seeded lines (B. napus L.) were investigated to anaLyze genetic diversity and the fingerprints were constructed with SSR.1. The seed weight of different genetic sources yellow-seeded rapeseed (B. napus L.) was studied to evaluate the genetic diversity. The results showed that the extended variation of seed weight existedin the different lines. The weight per 1000 seeds averagely for3.65g .The weight per 1000 seeds ranges from1.54 to 4.76g and majority focus on 3.4 g-3.8g .The color of yellow-seeded in this study showed color polymorphism with golden yellow , pure yellow, orange ,yellow, brown-yellow, green yellow , light yellow , yellow brown , brown green grass , secretly yellow, purple brown , black brown in tested materials ,which indicated the raped seed color of Brassica napus L. is rich.2.Fifty-one yellow-seeded rapeseed lines (B .napesL.) from different genetic sources were used to analyze diversity of pigments content and seed weight ,color and quality properties. The results showed: the anthocyanin and melanin were the most important pigments in testa and their content was responsible for the variation in seed color ranging from orange to black yellow. The correlation analysis revealed the oil content was extremely significantly correlated with the seed color ranging.3.In these material, the oil content ranges from 31.8% to 46.4%, 29 having among them higher than 40% material, accounts for 56.9% . The correlation analysis revealed the oil content was extremely significantly negatively correlated with the protein content. Mustard acid content change extent from 0.56 to 5.40% , sulfur glucoside contents ranges from6.95% to 76.43%. The correlation analysis revealed Mustard acid contentwas extremely significantly correlated with the sulfur glucoside content.4.The cluster analysis with SSR markers showed that the extensive genetic variation existed among 51 yellow-seeded and one black seeded lines by using unweighted pair group method with arithmetic average (UPGMA)based on 103 SSR markers which were amplified withl7 decamer primers, the genetic similarity among them ranged from 0.12 to 0.68,52 brassica napus L. were divided into 8 groups,and 51 yellow -seeded lines could classified into 7 clusters corresponding to genome differences.Furthermore, 51 yellow-seeded and one black seeded lines could be identified only with 7 primers (Na12C06 , Na10D03 , Ra2A05b , Ra2E07, Ol09A03a , Ol13D02Aa , Ra2F11d)that the PIC of them are highly.According to the DNA fingerprints, primer Ra2A05b was chosen to test purity of guiyou 519(Huan2A×8907C).And compared with the results of the observation of fertility in the field ,SSR can detect more false hybrids ,which might come from self-pollination of female parent,biological contamination of other pollens or mechanical contamination with other seeds .The hybrid purity Using the molecule mark to identify the hybrid purity is 90.09%, the observation in the field is 95.75%.
