Cotton, the major cash crop in China, is playing a crucial role in national economic development. National cotton regional trails play a great role in our country's high quality cotton breeding. It uses the test in different places and years to identify the cotton varieties, in order to provide scientific evidences for examination and and extension of the cotton varieties. In this study, SSR and AFLP molecular marker technology were used to construct the fingerprint of cottons that participated in the national regional trails. It provided a new method to identify the cotton varieties, protect the breeder's variety intellectual property, and provide a good environment to our country's cotton production and development.The main results were summarized as follows:1. Among 3000 pairs of primers, 109 pairs with steady polymorphism were selected to the construction of fingerprint in the cottons that participated in the national regional trails.2. 22 pairs of primers were selected from the 109 core SSR primers to construct the fingerprint of57 cotton cultivars in 2009 national regional trails.18 pairs in 22 pairs of primers were the specific primers of some varieties. 57 cotton accessions could be classified into 3 groups by UPGMA cluster analysis. Cultivars derived from the same district or bred by same institutes were clustered together in different extent, indicating their close genetic relationship.3. 12 pairs of AFLP primers with steady polymorphism were selected to the construction of fingerprint in the cottons that participated in the national regional trails.4. 2 pairs of primers were selected from the 12 core primers to construct the fingerprint of 31 cultivars attending the 2009 and 2010 national regional trials. 31 cotton accessions could be classified into 9 groups by UPGMA cluster analysis. The results revealed that cultivars derived from the same district were clustered together preferentially, indicating their close genetic relationship; conventional cottons almost cluster together preferentially in different extent, so as hybrid cottons.5. SSR should be the main method to build the cotton variety fingerprint. AFLP can be a auxiliary method.
