Combining the technique of PCR and the fluorescent automated diction, we scanned 15 microsatellites among five individuals of two domestic pig breeds (Landrace and Yorkshire) and their hybrid breed. Using the genetic information of the 15 microsatellites, we then studied phylogenetic relationship and its correlation with genetic diversity. At the same time, we applied Illumina PorcineSNP60 chip to distinguish the genetic genotype of 24 individuals, including three domestic pig breeds (Duroc, Landrace and Yorkshire), one wild pig breed (Tibetan pig) and their hybrid breed (LY, DLY, DT). The genetic diversities of SNPs were discussed and then used to study how SNP amount influenced the effectiveness of parentage analysis. By contrast, we analyzed the advantages and limitations of microsatellite marker and SNP marker, optimized the combination of micarosatellites and explored the least and optimal SNP amounts we needed in parentage tests and individual identification.The main results are as follows:(1) 12 microsatellite markers as paternity analysis system of pigs were determined:SW240, SW72, S0301, S0005, S0101, S0070, SW951, S0090, SW398, SW857, SW886, S0355. (2) Based on the selected microsatellite markers, we tested the parent-child relationships of five pigs and two family lines sharing a same father were detected under the confidence level of 80%. (3) 30 SNP markers and 120 SNP markers were finally screened to be the least and optimal amount in paternity analysis system of pigs. (4) Based on SNP markers, we tested the parent-child relationships of 24 pigs and two three-generation family lines and one two-generation family line were detected with the confidence level of 99.99%The establishment of microsatellite parentage system is very signigicant in genetic identification, forensic science and animal genetic breeding field, it can help establish the complete pedigree data correctly, ensure the information breeding stocks. And then arrange reasonable introduction, selection and hybridization, which is very practically significant.
