Archaeal 16S rDNA clone libraries were constructed to explain the distribution and diversity of archaea from different depth layers of deep-sea sediments in the Sulu Sea. The six Archaeal 16S rDNA gene libraries were constructed. A total of 543 valid clones were selected and 137 OUTs were determined. The results of phylogenetic analysis and comparison of homology demonstrated that the majority of sequences felt into phylums of Crenarchaeota and Euryarchaeota. Of all sequences, the half was affiliated with Miscellaneous Crenarchaeotic Group (MCG), 30% belonged to Marine Benthic Group D (MBG-D), South African Gold Mine Euryarchaeotic Group (SAGMEG) and Marine Benthic Group B (MBG-B). 11 distinct phylotypes were found in less than 5 m sediments, suggesting high diversity of archaeal phylotypes in deep-sea sediments in the Sulu Sea.In order to study the vertical distribution of archaea communities in Deep-sea Sediments from the Philippine Sea. Sediment samples were selected to study and the eight Archaeal 16S rDNA gene libraries were constructed. A total of 543 valid clones were selected and 137 OUTs were determined.Combined with phylogenetic tree analysis, the study indicated that there were rich and diverse archaea communities in sediment samples and there were 11 species belonging to Crenarchaeota and Euryarchaeota.The quantity of Crenarchaeota was more than the Euryarchaeota, but the kinds of Crenarchaeota were less than the Euryarchaeota. Characteristics of Archaea community was significant, which shown a vertical distribution. Some Methanogenus ANME-1, some Rice cluster GP I and Methanosarcina which are closely related to anaerobic oxidation of methane were found.Through comparing the community structure of archaea community in deep-sea sediment from Sulu Sea and Philippine Sea of tropical western Pacific, the results shown that the diversity of archaea community was higher in deep-sea sediments from the tropical Western Pacific, and there were 16 species of archaea community, which belonging to Crenarchaeota and Euryarchaeota. There were significant differences of archaea community in two sediment areas on their amount and the community structure,Homologous sequence analysis and environmental factors analysis indicated that the vertical distribution of archaea community closely related to environmental factors in the sediment areas.
