Amplified fragment length polymorphism (AFLP) is widely used on molecular genetics study as a molecular marker systems. However, AFLP markers are relatively costly and cover DNA sequence polymorphism between wheat varieties so can not express genotype exactly [1]. It is therefore highly desirable to convert AFLP fragments to convenient,economical and genotype markers, such as sequence characterized amplified region (SCAR) markers. In this paper, 178 pairs SCAR primers were designed based on wheat AFLP sequences. 115 pairs of primers could amplify polymorphic PCR products between wheat varieties stably. Of 46 pairs primers could express fragment length polymorphism of 59 DNA loci between wheat varieties. Another 69 markers could not present fragment length polymorphism but single nucleotide polymorphism(SNP). Here we mainly introduce 46 pairs primers and their application on wheat seed purity testing,genomic mapping and fingerprinting. The results indicated AFLP-SCAR were more effective marker for genetic research of wheat.
