In order to select the right study means, the the usefulness of ISSR and SSR markers is compared on Elymus species genetic diversity analysis, firstly. Then ISSR and SSR markers is employed to study the genetic diversity of Elymus dahuricus complex species collected from China. At last, the differentiation model and genetic diversity distribution in our country of Elymus sibiricus is seeked after using SSR markers. The main results are as follows. (1) The comparing of usefulness of ISSR and SSR markers showed that both type markers appeared high polymorphism, and the results of cluster analysis based on them were coincided highly with ploidy level and morphologic taxonomy. For 12 species, ISSR markers had higher marker utility than that of SSR markers. But SSR markers were fit to related species analysis. The relation of genetic similarity matrix between ISSRs and SSRs was significant (r=0.856,t=6.446) for 12 species, but not significant (r=0.679,t= 1.595) for related species. The variance of maker utility and relateness between the two types of markers at different consanguinity level showed different effective diversity detection scope of ISSRs and SSRs. (2) The genetic diversity of 39 populations of 4 E. dahuricus complex species collected in China was studied using ISSR and SSR markers. In general, it was showed that there was high genetic diversity on this species complex from our country. The UPGMA cluster appeared obvious zone character. And the east of Qinghai province might be the geographical differentiation boundary of E. dahuricus complex species in our country. It was also found that there was only low differentiation among 4 selected E. dahuricus complex species. And E. excelsus was a relative independence specie. There was definite differentiation between E. tangutorum and E. dahuricus. But E. cylindricus showed complex relationship with others species. So the status of E.
