| Abiotic stress such as drought and salt will lead to a depression in yield and a reduction in quality during the growth of rice.Therefore,finding the key gene involved in Abiotic stress is of great significance in increasing the survival rate of rice under stress.And gene chip technology has made a rapid progress in modern society,which provides a platform to Anti-adversity Research.Analyzing gene expression data by molecular biological network becomes a hot topic in the Bioinformatics,this thesis makes studies of rice stress-related genes by WGCNA.The results are listed below:(1)Selection of differentially expressed genes by Limma that based on Bayesian Theory.The dimension of Gene Expression Data of rice reaches 50,000,and the pretreatment and selection of the genes will be beneficial to specific information gene mining.The thesis introduces Limma and analyzes Gene expression vector by using linear fitting at first,then gives a Bayesian Testing to the result,and finally selects differentially expressed genes of rice by setting the threshold for multiple of gene expression changes and significant difference(P value).(2)Mining of rice stress-related genes modules based on WGCNA.WGCNA is a widely used data mining method especially for studying biological networks based on pairwise correlations between variables.And the connected sub-graph usually has specific biological function.This thesis constructs differentially expressed genes Co-Expression network of rice based on WGCNA,utilizes hierarchical clustering algorithm to gene modules mining and makes a further recognition of rice stress-related genes modules by the correlation between gene modules Eigen value and sample phenotype.Salt-tolerance related gene module and drought resistance gene module are selected in the race gene dataset GSE14403 and GSE26280.(3)Mining of Anti-adversity gene of rice.The thesis makes a gene function enrichment analysis to the selected stress-related gene by utilizing DAVID.Among them,8 salt stress responsive genes were found in salt-tolerance related gene module,9 water stress responsive genes were found in drought resistance related gene module.The results showed that the methods mentioned in the thesis can effectively select the key gene and gene module that have biological significance,and provides a new cognitive perspective for the research of plant stress resistance. |
