The alternative splicing pre-mRNA is critical in the process of biological survival and development.On the one hand,it cuts off the intron sequceces from the pre-mRNA after DNA transcription process,and connect the remained exons sequence to form mature mRNA and get it into the next phase of expressing proteins,on the other hand,alternative splicing of mRNA precursor produced abundant splicing isomer and produces a large number of proteins in different organisms and plays different biological functions.In recent years,with the development of sequencing technology,as the decline in the cost of the next generation sequencing technology,make us have a chance to understand and explore alternative splicing events and its functions within the biology through the RNA-seq sequencing technology.This research studied into alternative splicing events in model monocotyledon plant rice(Oryza sativa),by collecting and analyzing the RNA-seq sequencing data from different rice varieties,different rice tissues,different rice stages,a total of 56 samples.We found that alternative splicing events on chromosome are widely distributed,and alternative splicing events are not affected by the changes of chromosome sequences obviously.The sequence around 5' end side and intron side of the splicing site in rice has a very strong choice of TNCA and TNCT.At the same time,alternative splicing events are related to the genes' distribution on the chromosome.For further studying into it,we further explore the relationship between the alternative splicing events and gene's transcriptional properties(transcript amount,exon amount,transcript length),gene's duplicates,gene's conservation and gene's expression.We found that there are 69.92%genes having alternative splicing events and the genes with multiple transcripts or multiple exon are more likely to produce more alternative splicing events,and at the same time,conserved genes contain more alternative splicing events than other genes,furthermore,the expression of genes is indeed related with hte alternative splicing events.The length of the transcript and gene duplicates can not effect alternative splicing events obviously.Through the analysis of this research to explore the relationship between alternative splicing sites and all aspects of genome,and try to find out what in the genome may affect alternative splicing obviously and the possible mechanism of the impact of alternative splicing occurs.This may provide a new angle of thought for rice breeding and improvement,and provides supports for the research of alternative splicing in other plants.
