Cyprinid fishes(Teleostei: Ostariophysi: Cyprinidae)which is the largest fish family in the world and the largest freshwater fish family of China.Although some researches based on morphological and molecular data have been published and have led to some solid conclusions,the phylogenetic relationships among major subfamilies and subgroups of Cyprinidae are still not well resolved presently.The developing phylogenetic reconstruction of cyprinid fishes of Yunnan province will supply important data which leading to a new understanding about evolution of Family Cyprinidae of China and East Asian.Partial of 12 S rDNA,16 S rDNA and Cyt b gene sequences of 23 species cyprinid fishes that belong 8 subfamily 20 genera were sequenced and analyzed in the present study.The molecular phylogeny were reconstructed based on partial of 12 S rDNA,16 S rDNA and Cyt b gene sequences.The outgroup sampling was Acantho psoidesgracilis.The phylogenetic relationship between these cyprinid fishes and the subfamilies were discussed herein thought the topology information of NJ and ML phylogenetic trees which carried out respectively with neighbor-joining and maximum likelihood approach based on partial of 12 S rDNA,16 S rDNA and Cyt b gene sequences.The research results indicated as blew:1.Of 23 species cyprinid fishes including Barilius pulchellus,Paralaubuca barroni,Aristichthys nobilis,Abbottina rivularis,Tor sinensis,Discogobio yunnanensis,Shizothorax graham and Cyprinus Pellegrini,all taxa predicatively formed 2 major clades indicated from the NJ and ML trees.The taxa of subfamily Danioninae,Cultrinae,Hypophthalmichthyinae and Gobioninae formed Leuciscinea clade.And the majority taxa of subfamily Barbinae,Labeoninae,Schizothoracinae and Cyprininae formed Barbini clade.2.The clade consisting of 4 species of subfamily Cultrinae including Culter alburnus,Pseudolaubuca sinensis,Hemiculter leucisculus and Toxabramis swinhonis was supported by all phylogenetic trees which were respectively reconstructed and based on partial of 12 S rDNA,16 S rDNA and Cyt b gene sequences.Otherwise the other species of Cultrinae P.barroni was not carried out with the former clade.The paraphyly of subfamily Cultrinae was supported from the present molecular phylogenetic relationship.3.The monophyly of subfamily Barbinae was not supported by any of the analyses,because 6 species of Barbinae including Sikukia gudgeri,S.flavicaudata,Barbodes huangchuchieni,T.sinensis,Mystacoleucus marginatus and Puntius ticto were clustered into separate clades.4.Genus Barbodes was not the most primitive taxon indicated from the phylogenetic relationship between 5 species of Barbinae,especially B.huangchuchieni was not at the basal position of the lineage clade.The phylogenetic status of genus Barbodes is debatable.5.For the other taxa of genus Barbodes,M.marginatus and B.huangchuchieni expressed a closer relationship based on the topological position of the phylogenetic tree of Barbinae clade.
