Self-incompatibility is a kind of genetic way of self protection that formed in a long time evolution which can prevent inbreeding recession and promote outcrossing. We use Brassica napus ‘Westar’ without pollination(UP)、‘Westar’ stigma with ‘Westar’ pollen(PC30)、‘Westar’ stigma with ‘W-3’ pollen(PI30)to explore incompatibility and compatibility reaction after 30 minutes pollination different pollen by transcriptome analysis. The main result are listed as followed:(1) Through differential expression analysis we get 3857 PI30 specific DEGs, 115 PI30 specific DEGs, 1039 PI30 and PC30 common DEGs. DEGs in PI30 is more than PC30 showed that SI reactions might be more complex than the SC reaction.(2)The enrichment value of biological process involved in cell wall modification and protein phosphorylation and signal transduction is very high showed that those biological process involved in both SI and SC reaction.(3)Protein kinase related genes enriched in PI30 and PC30 common DEGs showed protein kinase is very important in pollen and stigma reactions; ubiquitin related genes didn’t enriched in DEGs showed that it’s not the key gene in pollen and stigma reactions.(4) Transcription factors enriched in PI30 specific DEGs and PC30 specific DEGs showed that transcription factors is very important.(5)We indentified 28 CRPs related genes in Brassica napus, and we thought CRPs related genes play a key role in SI and SC reaction.(6) The regulation of response to stress related genes and cellular response to stress related genes enriched in PI30 specific DEGs, defense response related genes and response to stress related genes is enrichment in stigma-enriched genes,these result showed SI reaction is similar to plant denfense response.(7) Through transcriptome analysis we chose CPK34 from CPK famaly to biological experiments by RNAi to down regulation the gene’s expression level and observe phenotype. Through Fluorescent tube observation experiment and Seed experiment we found that CPK34 didn’t affect the recognition of pollen and stigma.
