Mt DNA as a nuclear genetic material, is widely used in genetic diversity, genetic structure assessment and phylogenetic analysis. This is the first study to confirm the complete mitochondrial DNA sequences of Paramisgurnus dabryanus ssp and Paramisgurnus dabryanus. Combin the mt DNA sequences of other cobitidae fish which have been published in NCBI and build the phylogenetic trees, get the following results:1. Observing the Paramisgurnus dabryanus ssp and Paramisgurnus dabryanus,we found Their caudal peduncle of height and length are about equal; Paramisgurnus dabryanus ssp ’s male and female have no difference, the result are same with other researchs; we also found an obvious feature in Paramisgurnus dabryanus ssp, after its dorsal fin or above the lateral line scales,there were 2 cm fleshy protrusions, This feature no found in Paramisgurnus dabryanus and Misgurnus anguillicaudatus.2. The length of the mt DNA sequence of Paramisgurnus dabryanus ssp and Paramisgurnus dabryanus are 16 570 bp and 16 568 bp respectively, including 13 Protein-coding genes, 22 t RNA genes, a genetic control region and a non-coding region(light chain copy starting point, OL).It is common to find the intergenic regions and overlap regions in Paramisgurnus dabryanus ssp and Paramisgurnus dabryanus. The two loach length of intergenic regions is 33 bp and 34 bp, and thelength of overlap regions are all 28 bp. In using of the bases, two loach all show a highly AT bias, this is similar to other cobitidae species Amony the 13 protein-coding genes, ATG were used as initiation codon except COI(GTG)and ND6(TTA), and the termination codon of protein-coding genes had two kinds, one was imperfect codon T- or TA-, and the other one was complete codon TAA. The 16 Sr RNA fragment length of Paramisgurnus dabryanus ssp and Paramisgurnus dabryanus is 1678 bp and 1676 bp respectively。The 12 Sr RNA fragment length are all 954 bp.3. Using the ML and NJ build cobitidae phylogenetic tree. The classification of 15 kinds of cobitidae in phylogenetic tree is consistent with traditional morphological classification: Cobitinae at the top of the phylogenetic tree, this suggests that it is the most taxa of evolution, Nemacheilinae and Cobitinae have more closely relationships than Botiinae. Paramisgurnus dabryanus ssp and Paramisgurnus dabryanus are closely relationship by 100 bootstrap value.
