The Oryza genus comprises24species with ten recognized genome types (AA, BB, BBCC, CC, CCDD, EE, FF, HH JJ, GG and HHJJ).Oryza minuta (BBCC,,4n=48) was origin of Philippine and New Guinea in Asian. It can promote resistance to rice hopper, rice blast, bacterial blight, brown planthopper and white backed planthopper.This study was aimed to develop Microsatellite markers of Oryza minuta for exploring the origin and evolutionary of BBCC genome and to investigate functional markers for the BBCC Oryza genome in depth on molecular level.Using MISA software to screening SSRs in complete genome sequence of Oryza minuta suitable sequence regions harboring SSR were selected for design of markers using Primer3.0software.Of the selected600primer pairs,495could amplify characteristic SSR fragments against48different Oryza genus, and339(68.5%) primer pairs amplified polymorphic fragments among the48different Oryza genus. Our results demonstrated that the average number of alleles per locus (Na) was2.5, ranged froml to9. The genetic diversity per locus (He)ranging from0to0.844with a mean of0.333. The mean polymorphism information content (PIC) was0.290, and ranged from0to0.825. Of the495markers,12were unique to BB genome,173the were only found in CC genome, and198were also present in the AA genome.These markers could be used to excavate valuable genes in Oryza minuta and would be used in marker-assisted breeding programs in Oryza sativa. Meanwhile, analysis of inter-specific amplification might provide a tool for understanding the phylogenesis among different genomes.
